Abstract: The aim of this study to survey of protozoa parasite and to compare between prevalence of these parasites in two fishes Tilapia sp. ; Clarias gariepinus in two environments (natural and culture ). Total of 40 samples (20 Tilapia sp. ;20 Clarias gariepinus ) collected from jabal awlia dam and alshagera central research in Khartoum state in the period between (December /2012-march /2013). This study was conducted in Department of Fisheries and Wild life college of animal Production ,Sudan University of Science and technology . From statistical analysis the result showed that there was no significant difference between Tilapia sp. and Clarias gariepinus in both cultured and natural environment in protozoa parasite infestation and also no significant difference between Tilapia sp. in parasitic infestation in two environment; and Clarias gariepinus in two environment. The result erected that there was no relation between number of protozoan parasite and total length in both kind of Fish in culture and natural environment. The parasites identified from fish in two environment include Trichodina sp. ;Chilodonella sp. and Microspora sp. as external parasitic. and Microspora sp.;Trypansoma sp.; Macroogamonts sp.; Hemogargrina sp.; Hexamita sp.and Myxobolus sp. as parasite isolated from blood and different internal organ . Also the results revealed that Trichodina sp. had high prevalence (30%) followed by Chillodenella sp.(20%) as ecto parasites, and Hexamita sp. had high prevelance (35%) followed by Myxobolus sp. (30%) as end parasites.
